A long time ago when I checked, Poker Tracker calculated the full rake from all pots that you won. So definitely in a different way.
You might want to ask Poker Tracker how they currently calculate their rake.
I don't think you can use Poker tracker to accurately account for rakeback.

I think Poker Tracker calculates the rake as how much you lost from each specific pot that you win.
Rakeback's rake tracking calculates the rake as (Total Pot - Site Rake) / Number of Players in Hand.

the best way to determine the % of rakeback on ptracker compared to that of the one on rakeback.com is to daily look at the rakeback tracker on this site everyday. Take that amount and then compare it to the filtered results for that specific dates of that month on pokertracker (last tab you can use from date to certain date. Get that # and then get a % value of the actaul correct rakeback. Do this for a whole month, as many days as rakeback updates, and average the % from pokertracker to rakeback. takes some work but hey, atleast you can only do it once and have a good guestamate... a really good one
The method of calculating rake varies between poker rooms/networks.
Some poker rooms use a contributed method of calculating rake, where a player is assigned rake in proportion of the money he contributed (bet) to the pot. For example if total pot is $50 and rake is $1, and a player contributed $20 to the pot, then that player's rake would be ($20/$50) * $1 = $0.40.
